Excellent story. I did not see the twists coming in this. In retrospect, putting this in first person from Jane's POV is a stroke of brilliance. You give clues and hints throughout without ever letting us see how far over the edge Jane has gone. Her attraction to Giles is all the more poignant for its hopelessness in the face of reality. Her reasons are perfectly understandable but, as you say, oh the price. One cannot mete out this type of justice and not be effected to the core. In destroying them she has destroyed herself and she knows it.
So much pain in this story, Jane's, Giles' and even the echoes of Joyce's with Giles' mention of his continuous communication of his lack of progress in finding Buffy. Masterfully done, sir.
